I am making a model of an object where some of the components are rather small. For example of a height or width of 0.4 mm. What is the limitation of WUFI? I ask because when the rectangles are drawn, the sometimes do not appear in the geometry or is represented with 1 mm.

That the objects are not drawn is a problem of the zoom factor. If you zoom in they should be there.
There is no minimum in the calculation core for the size of a element (only bigger 0) but sometimes you can get a problem with the size of the grid elements.
I always calculate with 1mm, but you can also try 0.4mm.
